We also have short trek planned. Is the beginning for a short trek
essentially the same as for a regular trek, e.g., Day 1 check-in and
shakedown with ranger, Day 2 starting camp, Day 3 first leg, Day 4 ranger
leaves us? Or, are short treks organized differently?

I've done one short trek several years ago. At that
time we were able to plan our entire trek. Camps,
layover days, and program activities (based on our
camp selections).
 
Since you will be able to select the number of days
you're in the backcountry, it should be your choice as
to what your itinerary is. I'm sure that Philmont will
want to review and bless the trek so they know you're
not over committing yourself and that food pickups
will work.
