IMHO, Mike said it best. A lightweight pair of sneakers works great. A couple guys on our trek took Keen Sandals with the protective toes and really liked them, too.
One thing I would definitely NOT recommend are AquaSox or similar water shoes. Lightweight yes... comfortable after a long day on the trail... very definitely no. The ground at Philmont is too rocky.
I asked this same question prior to our trek in 2005. The answers you get to your question will be quite similar to the ones I got back then. I had purchased two pairs of aqua sox for my son and me, but took them back prior to the trek and we both took lightweight sneakers. The comfortable insoles were wonderful and the shoes were great for walking around the rocky ground. I'd go that route again.
