Jim's answer is correct. However, I believe if you show up at a program area that is not on your itinerary, I believe your crew would be allowed to participate, but after the crews on their regular itinerary had gone first and if time permitted. Because a Scout is Courteous, that's the way I would encourage our crew to do it anyway.

This question has been on my mental back burning for several months
now. But as our trek is beginning to loom closer (June), and we have
received our Trek assignments (13), and we now have our maps I thought
now might be a good to ask my question as no one in our two crews has
recently been to Philmont. I've been reading the posts on this list for
the past four months at at times some of you have referenced doing "side
hikes" or taking alternate routes or participating in nearby camp
activities that you weren't necessarily scheduled to for on your
itinerary. I know we are required each day to check in at the camp we
are scheduled to be at so Philmont can ensure we are not out wandering
around lost. So my questions are:

1. Are we permitted to take whatever route we choose as long as we are
where we are suppose to be by evening?
2. Can we participate in other nearby camp activities?

>From others comments I'm guessing there is probably a certain degree of
latitude depending on the situation and the personalities of the
Philmont staff at any given location.

And I would like to say I have tremendously appreciated past comments,
recommendations and insights from all of you. They have been very
helpful in our preparations.
