The arrival date is the date you actually get to Philmont. The departure date is the date you leave Philmont--usually right after breakfast. On the date of your arrival, the lead advisor does a lot of paperwork, the crew gets medical rechecks and meets with your ranger and starts training with the ranger. You actually hit the trail the next day. You return to base camp the day before your departure date.
Hint: the earlier you arrive at Philmont on your arrival date, the earlier you can depart base camp the next day, generally speaking.
So, for a 12 day trek, I'd suggest you plan on leaving Philmont on Saturday, arriving home on Sunday. Back up your dates from there. According to my calculations, you'd need to arrive at Philmont on Tues, for a 12 day trek.
