Philmont's 12 day treks are really only 10 day treks. You arrive on check in day, attend the opening campfire, then take a bus to your trail head the next morning (unless one of the few treks that hikes out of CHQ). On the tenth day actually on the trail (your 11th day at Philmont with the checkin day), you return to CHQ and attend the evening closing campfire, spend the night and your 12th day is your departure day.

Actually, the above is not accurate. Philmont treks are 12 NIGHTS. The first night (August 1 for an 801 crew) is in Base Camp / CHQ. The next 10 nights (Days 2 to 11) are on the trail. On Day 12 you will return to CHQ (hiking in or by bus, depending on your itinerary), check-in, and attend the Closing Campfire that night. Night 12 is in Base Camp, and you depart the morning of the thirteenth day. I usually descirbe it as eleven days / ten nights in the backcountry.
Also, the comment about hiking OUT of CHQ is in error. All itineraries include a bus from CHQ to a turnaround, even Lover's Leap which is withing hiking distance.
Lastly, regarding whether you have a morning or afternoon out of CHQ on Day 2 is determined by when you go through Logistics, not when you initally arrive at the Welcome Center. If you go through Logistics after lunch on Day 1, you will have an afternoon bus on Day 2, as the the next day's morning bus schedule is set at noon.
