Haven't asked, but they have never prevented anyone from bringing reasonable items on the trail, so long as it did not genuinely endanger anyone. I would assume the same in this case. Be prepared, they will probably require you bring the micropur with you regardless and the ranger will only teach micropur to your scouts. This trip, you'll be hauling both bottles with you if you bring the polar pur.

Our troop owns enough Polar-Pur to provide each hiker with a personal
bottle. We've never had anyone get sick from waterborne illness and we
view the risk level as being quite low in the places we hike.
We usually bring our own Polar-Pur to Philmont and leave the Phil-issued
bottles in our locker (one less thing to clean up upon return).
Has anyone asked Philmont whether crews will be allowed to bring
Polar-Pur instead of using Micro-Pur tablets?
